In young gun carnaval he is raised by an assassin when he's young but you don't see much of this development. Jormungand has a child soldier who is hired by an arms dealer.

There is bits of that in Black Cat... I can't think of any manga at the moment which has that plot but most of my fanfics have that kind of thing...

Demon Flowers sounds like the thing you are looking for! I think only the first chapter has been scanalated and translated into English but you buy volumes 1-3 in English as the series was published by tokyopop.
Anyway, demon flowers is basically about an assassin who betrays his 'family' when decides not to kill a child that is his target and instead raises him. he later picks up another child to raise and then his 'family' come back about 16 years later and try to kill the first target that the assassin didn't kill and the assassin.
