I will start of....
Ai/Shiho/Sherry - she´s cool, awesome, mysterious and she can screw so wonderfuly with Conan´s/Shinichi´s head you just have to love her. XD
Also i like that she´s a "grey" chara with doubt and guilt among all those "white" innocent and carefree or "black" evil and cruel charas.^^
As for Ran, she´s nice and cool too. It´s just a shame that the whole story seems to scream that she needs Shinichi to shine, Ai on the other hand can do that on her own.

We all know the default pair is for Shinichi with Ran.
But I certainly hope Shinichi could be paired with Ai Haibara. She deserve more as a main female chara. Maybe Conan would fail to be back into Shinichi, and so Conan could be paired with Ai Haibara as they grew up together. Or maybe with Ayumi also as the third person (triangle love?) While we all know his heart is still with Ran.
Damn, that sound as if Conan is a playboy bastard who is three timing those 3 sweet girls.

Definitely Haibara Ai. Especially her chibi version. She's so badass <3
