I'd say FLCL is pretty original, even if it is based on an anime. Art's pretty unique as well. 525l2h

I thought Kodomo no Jikan was a bit original though kind of disturbing

Original, huh? That's right up my -- er, alley! Or cul-de-sac, or whatever. 😀

I love stories that don't easily fit into genre definitions, either, because that usually indicates either an altogether new theme, or a mixture of previously used ideas in a refreshing and unexpected concoction. Genre-busters are the way to go, baby!

Here are my recommendations.

Kugutsu: It's classified as shoujo, but it's a fascinating mix of shounen action, seinen theories, shoujo bishies and josei romance. Sure, most of the science fiction ideas were done before, but not quite like this. An original slant on some classic themes. I adore it.

Steel Ball Run: Well, it's shounen... But it's so crazy! And there's this bizarre (but, to someone like me, very welcome) homosociality between the leading males. Insanity, speed and wildly kinetic art -- as well as a theme that I have never seen in a manga before, and am not likely to see again. People with super-powers in their fingernails + the Wild West + horse racing + mutant madness. Original, I guess!

Selected Pandemonium: Really what it says. It takes the stereotypical plot of a young man who can see spirits, and makes something very original out of it. It has a gentleness that one might expect of the most subtle josei romances, but it mixes in a lot of unexpected mystery-solving with moments of humor and high drama. It has an ephemerality that makes it difficult to classify, and an aloofness to genres that makes it difficult to pin down.

Sweet Blue Flowers: Charming and ineffable! It's a "seinen" manga about young girls in love -- with each other. Absolutely original.

Akino Matsuri: Almost anything by her is hard to classify! Most of her stories have elements of various genres, in interesting and unusual combinations. Her story-telling is top-notch -- and very addictive!

Maka-Maka: Is it a softcore romance, or hardcore hentai? Maybe it's both! Well, what it is is full-color lesbian loving on a scale that's never been seen before. Touches of josei, seinen and hentai sensibilities shade this story beautifully. Definitely original!

Most of my other "original" favorites are overtly seinen-ish, so I'll leave them out. You're looking for genre-busters, yeah?

Sweet blue flowers? that doesnt sound original, sounds like Kashimashi, basic young girl yuri.

Hmm, Black & White definetely tops my list for original manga.
Visually, the art is quite unlike anything you'll ever have seen, and the story is as unique as you're gonna get. It's a bit of a genre-defying manga too.
