Anyhow, I hope what I will recommend be satisfying. I think some may a bit off but I hope it would be a fun read as it lasted.

• The Breaker Series (both series are completely scanlated. 1st part 10 volumes and 2nd 17 volumes)
->> Although it says school life, only first part actually leans on that genre than the second one but both series are awesome. The story revolves a bullied student named Shioon and a new English teacher named Chun-woo, who's actually a martial artist. Shioon who saw his new teacher's prowess and begs his to be his disciple. Although the story does rely on strength. The character growth you kinda want can be seen on Shioon... I think(?)... I cannot give you a summary for the 2nd part due to spoilers.

• Apocalypse no Toride (Complete 10 volumes. 45 chapters are available online.)
->> This one does not show the characters stuck in academy or MMORPG environment but instead on a prison. Don't be discouraged for the prison just seems like a safe house as the story goes and the characters can freely go in and out. Well, if you can risk being eaten by the undead that is. If you like wits before brawn, this seems to be a good choice so I second scorcher's recommendation. It's all about survival so the characters must be smart enough... ._.)9

• Ansatsu Kyoushitsu or Assassination Classroom (ongoing with 17 volumes;scans have catched up)
->> hesistant to recommend this one cause it heavily involves school life. This story revolves to class 3-E of a prestigious middle school however being class E means you're subjected to unfair situations and treatment by the whole school. Now this class is assigned with a top secret mission, that is to kill their new non human teacher before the end of school year. The character growth i can promise you is how the students of the said classroom become what is it now. NOTE: it seems like this manga is nearing its end.

• Real (ongoing with 5 volumes; 27 chapters are available)
->> this one have the MMORPG feel in it but i doubt that this one is on MMORPG... Wait it kinda is... Well... This is a play or die situation in which unlike MMORPG ones have swords and magic with levels to give you in game strength. This one, people must rely on their individual strength and wits to survive. There's no stats, sword, magic or individual levels for the trapped people. The story have different stages that people must ed to survive and as i commented/review on its page here "it's more of what a normal/average person CAN do without the game modification". NOTE: It have a mature parts in it... Specially in the second volume but not between the main characters.

• Kami-sama No Iutoori Series (1st part is complete and scanlated; 2nd part is ongoing with 139 chaps)
->> Another play or die situation with what a normal average person CAN do. And like Real have different stages that the 'participants' must complete and basically that's it... 2nd part is technically the same situation of the first part participants except the participants this time are those who have skipped school or absent during the 'harvest'. I'm actually hesistant to give you this recommendation for this(and for me) whole sequence seems like on repeat that it gets a bit tiring. Well since the 2nd part have its participants enclosed to a school environment. I would like you to recommend you to the first one rather than the second one however it seems like the second goes deeper into understanding of why is this happening at the first place.

There's actually more I would like to recommend but as ypu can see i went wild with the small summaries i give you... >w<)9 so here's a few more with just the rate of how i would recommend it to you to check it out and small description of pros and cons. 10 as highest.

• DICE: The cube that changes everything (6/10) (avail chaps 121)
->> Main character is sensible enough for challenges, have a game like environment.

• Shokugeki no Soma (8/10) (avail Chaps 149)
->> MC is flexible on any given disadvantages on challenges, Heavy School life environment and more like a battle of skills than wits. Cooking series,

• Douluo Dalu Series (6/10) (both parts are still ongoing. 1st part: 152 chaps; 2nd part: 59 chaps)
->> with your given guidelines I recommend you the 1st rather than the second who's plot heavily relies on strength although both series does rely on it..... Actually forget that, both parts have intelligent MC. First part's MC relies on his knowledge he gathered from his previous life while the MC of the second part relies on Natural talent. (whispers i actually like the second part better than the first! wink wink nudge nudge) hahahaha~ :3 i'll be honest this one is more on personal recommendation. XD. Have a ranked by strength environment.

• World Trigger (7/10) (avail chaps 122)
->> MC is weak but smart, good at strategies. Have a ranked by strength environment.

• Danganronpa (8/10) (avail chaps 6)
->> killed or be killed situation. MC is smart or quick witted, they have a court like element for them to discuss who's the blackened(the killer). Unstable scans update, if interested try to watch the anime adaptation.

That's probably it... I dunno if i missed some worthy enough to be said in my reading list but yeah... That's probably it for me. I hope you at least found one interesting. I'm sorry i can't help on the novels ones i dunno if it will fit but i only have read two LN and the closest one on the two is "Apocalypse Alice" and complete and translated at Baka-tsuki. At least there is where i read it.

I'm reading fanfics but from your list, I have read Baccano and FMA and only familiar with Berserk, Death Note, Durarara and Black Lagoon. Other than that... I don't know the rest... Sorry...
