I'd consider Mana Khemia and Atelier Iris underrated titles. they've got ~70 ratings on Metacritic, but they hold a special place in my heart because they have fusion/alchemy systems that not only don't suck (looking at you Star Ocean 3 and Rogue Galaxy), but are also primary focuses of the games.
Bonus points for both Mana Khemia games because they were released after the next-gen consoles launched so they didn't get any attention anyway.

And that's pretty much the only game he was involved with that has a sequel. That's awesome it got one (Cause I was honestly shocked when I heard the news), but we also need a damn sequel to Killer7...

I wanted to say Okami and Beyond Good & Evil, but they're not really "underrated". They were both critical successes, but they sold poorly. That's why it's hard to label something underrated. Those two games are highly rated so they're not underrated. At the same time, one of the biggest measuring sticks for games is its commercial success. So, in that sense, those games are underrated.

panzer bandit, it was short but sweet sidescroller , kinda like streets of rage but better. (for the ps one)
O man i loved panzer bandit, great game right there
Oh and also shogun total war (tho the rest of the total war series are not underated at all)

If anyone knows this game and played it you'll know it made the name "cel-shade".
I don't see good games like this too much these days.
